You have air in the system.

Can be a pain to start again. Does the engine have a manual pump in the fuel line or filter?

If not, you can either disconnect the fuel feed into the filter and draw the fuel through using a vacuum pump, or remove the filter, and if possible fill it with fresh diesel.

Then crank the engine in 15 second bursts until it fires up.

It will probably take 20 minutes to fire up.

Just keep turning it over, it will purge itself. Put a charger or booster on the battery if need be.

YOu need to fill your tank, disconnect the diesel lines but be careful there might still be pressure in them, you need to use a suction pump to suck diesel onto the line until it comes out, from all lines then tight them back up. You can try doing one at a time and placing them back as you have filled them with fuel. That is how i do it, someone might have an easier way. The key is to restore the fuel to the lines, because when you go empty the system sucks air into the lines and since air is non compressible the air remains in the system until you drain it out.

this is not a good thing, for future reference never ever run a diesel out of diesel, it is not like a car, this may well end up in the shop, and be a pain in the butt, lets hope it is just out of diesel, but please do not do this again if at all possible.
